Mega Man is a robot created by a brilliant scientist named Dr. Light, who hoped many his many creations would only be used for good. One day however, a mad scientist named Dr. Wily stole Light's original 6 robots and creation plans. From them he began creating a whole new series of robots, with one goal... World Domination! But Dr. Light gave Mega Man the ultimate trump card when he built him. Mega Man possesses the ability to absorb the powers of other robots. Now Mega Man and his best friend, a robotic dog named Rush fight for everlasting peace against the evil Dr. Wily!

In the year 220X, a mourning 5th grader named Geo Stelar (Subaru Hoshikawa) is given an invention made by his late father called a visualizer, which allows him to see radio-wave-based aliens, which are trying to destroy the world. Together, with an alien named Omega-Xis (War-Rock), he fights to save the earth as Mega Man (Rockman).

Aki Light may seem like a regular, robot schoolboy, but when the villainous Sgt. Night and his team of Robot Masters emerge with ill-intentions, Aki transforms into Mega Man and dedicates himself to protecting Silicon City.

Japan is in grave danger! Megaman must prevent Dr. Wily from destroying Japan as we know it. But how? With a little knowledge of Japanese culture and geography, Megaman and his pals will try to stay one step ahead of the mad scientist. But will they be able to defeat Dr. Wily in time to save children's day? Or to avert the worst typhoon in history? Or to keep Mt. Fuji from erupting again?

Acting as a prequel to Mega Man Maverick Hunter X, it follows Maverick Hunters led by Sigma to face a giant, rebellious mechalonoid. With X unwilling to hurt a hostage, Sigma takes the enemy on and berates X. Sigma later discusses X's potential for free will with Dr. Cain, something Sigma does not see power in. Meanwhile, X and Zero become suspicious about several maverick incidents occurring at the same time. It is revealed Sigma has hacked a massive maverick to distract the hunters as he frees several others including Vile. After disabling Zero, Sigma forces X to remove his weaponry and destroys Abel City, killing Dr. Cain in the process. X then remembers his early days in which Light, who was dying, told X how he gave him the power to develop his own mind and that he entrusts X to use power. X fights back, but only damages Sigma's head. Satisfied with this development, Sigma escapes to start his rebellion, leading to the game's beginning.

The year is 21XX. Reploids are commonplace now, after Dr. Cain rediscovered Dr. Light's old lab and based several designs off of Dr. Light's original, called "Mega Man X". X, meanwhile, has joined the Maverick Hunters, and works with unit leader Zero under the command of Commander Sigma. It is their job to terminate reploids who have become violent.
